Hi, auto exposure. I posted this a few years ago. In the meantime, what I learned is that this is due to the way the camera quantizes shutter speed, since the aperture is fixed. That is, the shutter speed stays the same until it passes a certain point of being more dark as the sun sets, and then the shutter speed jumps to the next slowest setting. It's this jump that causes the pulsing / flashing. It's an artifact with most cameras doing time lapses of sunsets or similar.
There may be a fix but I haven't found one.
One simple fix is to use ND filter 8x or more to elongate the exposure time & then use 3 second interval that will reduce the exposure difference between shots & make it a smooth exposure ramping.
Another solution if you dont have ND filters is to use 1 sec time interval instead of 3 sec.
