Has any one noticed the extra custom options for the remote buttons, the top 6 seem to be new

That is excellent .. the previous options were pretty limited.

So far I don't own a Spark yet, but it seems good news.

What does the 'clear flight route' do actually?

It clears the flight path of your map

Lack of (any) experience over here.
Maybe my question needs to be, what is a flight path on your map?
Is it some kind of waypoints?

There is a little icon in the app, that show you where you've flown.

In the DJI Go 4 app, there is a small square of space dedicated to showing your drone's location on a map, and it shows (in green) the flight path that you have flown.  You can click on that tiny square, and it swaps the larger camera view with the map, such that the camera view becomes the small square, and the map becomes the larger display.

I assume that clearing the route will erase the green flight path from the map.  I don't know why one would want to do that, but it's functionality that exists.

I'll use the flight path on the display to help me fly my drone back to me.  I do keep LOS on the drone, but because of it's size it is easy to lose it, and it's difficult to see how it is oriented.  The map shows you your craft's orientation, and the green shows you where you've flown.  So if I'm having difficulty with observing the craft, I can use the map to turn my drone back to the direction of the flight path, and fly it back to me with confidence.
