Now that winter season is upon us I won't be flying as much. My concern  is, does it hurt to charge the Mavic Pro Intellegent flight batteries just  partially say around 50% instead of 100% just for storage purposes? Will  this shorten there life cycle? Right now acouple of them are down  around the 12% level.

Charge them fully and set the software to discharge them sooner if you don't like the 10 days.  Better to fully charge and then discharge to <50% than to charge them up to storage point.

As I understand it, the batteries will discharge themselves down to around 30% (I believe) after 10 days (default) or however many day you have them set to discharge in the DJI Go app. This is for safe storage purposes. This is where I ,personally, leave them until ready to fly again. Then I just recharge to full again before heading out.

The correct storage level for these lipos is 40 to 60 percent, not 30.

It means you did not set up the discharge timer for the batteries in the APP. I set it to 3 days and If I don't you use it it will discharge to 50% or 2 green lights.

I have the app set to discharge in 5 days, but now my three batteries have only 1green light showing, Is that OK or is the voltage too low for storing and should they be recharged to a certain level?

One light seems low. I have my discharge interval set to two days it's always two lights on my batteries when they discharge to their pre-programmed storage level.

Too low.  Charge again fully and let the self discharge take it down.

Videos I've seen show a Lithium-Ion battery in the controller.  Not near as critical as Lithium Polymer.

You can just charge it to 50-65% for storage, no problem. And if you like, you can also charge it to full, the battery will also do a self-discharge after a certain time. Remember, do a full discharge and full charge every 3 months to maintain the activity of the battery.
