I have a canon 5d with a 50mm lens.
Camera is mounted solidly on the unite and is balanced properly.

When I try autotune with the app or with the lcd screen I get a failure. What are the steps to follow to fix this?

Would it be possible if you could clarify to us if you were able to detect the battery indicator in the application? Please refer to the screenshot below for manual Auto-tune.
