I created some test Videos with my Pilot 3 Professional and would like to edit the clip. However, neither Windows Media Player nor Movie Maker recognize the format.

What format do you record in? If you record in .mov you need codecs for that in windows. To view them install VLC for instance. To edit them you need Adobe Premiere or similar. If you record in .mp4 it should work with your current setup. To change the format you record in there is a setting for that in the Pilot/GO app.
Yup WMM doesn't work with Mac formats like MOV, M4V, etc.
If you got the mov files, try handbrake or hd video converter to convert it to h.264/mp4, that would be working fine with apps on Windows OS.
