Is it okay to store the batteries in a closed case while they auto-discharge?

Yep, intelligent batteries are not like normal lipos, they have a resistor to discharge them and inbuilt electronics to monitor stats.

I was worried about when the heat up during discharge. If they need air or not.

They don't get hot. I can't feel any rise in temperature.
