Bought a Mavic Air 2 last year. I have read that Japan requires drone operators to not only register drones over 100g, but they have to have some sort of RID functionality. Elsewhere I have read of firmware updates that make at least some DJI drones good to go in Japan.

As long as my software/firmware is up to date, will my Mavic Air 2 be good to go in Japan this year? I understand there is a process to register online and then link your DJI app to Japan's registration system, but I want to make sure it will actually be fully compliant so as to avoid penalties.

Just make sure you have those versions or higher. Here are the latest ones (DJI Fly version is now 1.9.1):

Also. as you mentioned. just register it on Japan's official website, and after that, you are already legal to fly in Japan. Hope this helps. Safe travels!
