Now Im still very well in warranty but its saying that will not cover frame. Here is the thing I have never taken my motors off or had a crash. Now if DJI over torqued the screws for the motor, will it be covered?

Ouch why so much just for a plastic shell? Never checked the screws because there is thread-locker in the screws in did not want to break the thread-lock up. I would just make sure the motors were down and had no play, That is how I found the cracks.
What Phantom do you have? You have posted in the Phantom 2 forum but the links given to you above are for a Phantom 3 shell.

I sent mine to DJI for warranty replacement on July 10 and just heard from them that they are sending me a replacement Phantom 2 Vision+ under warranty because of similar cracks near the motor mounts. It has been a long wait, but I did not want to open the case and void my remaining warranty.
I had the same problem with my phantom. It got cracks in the body without even flying. Just within 3 weeks after purchase. Dji never responded to me or my dealer, so my dealer fixt it at his own costs. So i hope you bought it at a place with good service.
Latest update: DJI informed me that they were replacing my Phantom "as a courtesy" and gave me a FedEx tracking number on 9/1. FedEx still hasn't picked it up and DJI tells me they don't know where it is, as does FedEx.
I suspect that the fedex label ordered by DJI is still laying around somewhere at DJI's facility in the "strip" in zip 90502. Even the Sherriff and LA PD doesn't want to go there looking for who might have stolen it.
3DRobotics is looking better all the time.
I have a approved dealer that is authorized to do repair work and they are 75 miles from my house. DJI said I can use that and not void my warranty, but they will not pay for the repairs. Makes no sense
