We are aware that to avoid sudden low battery warnings towards the end of a flight, we must fully charge batteries before each flight. I am wondering how much charge the battery heater takes from the battery and could this potentially cause innaccurate battery level indications during flight?

i was wondering that too, now that winter is coming :-)

DJI says we must flight with 100% charged batteries but the heater must take some charge....

I don't think its so much of the fact it has to be 100%, but more the fact its fully charged before flight so you know the battery did not get into "discharge" mode. From my understanding the your battery will be down to 80% after using the warmer. Need someone with battery heater experience.
If that did not make sence, please let me know.

for 10-15 minutes of heating it's going to spend around 3% of the battery, so it's not going to affect your safe flight
