I have probably overlooked something obvious, there are small red and green lights inside or close to the Vision Positioning Module, I have failed to find any reference to what these are or what they may idicate.     

What are they?

Ok...now waiting for someone to tell me what I should have already known.

Hi bj,
   This led is the RC link status LED and responds when to select Link RC in the GO App. The RC LED will turn blue and this led will start alternating red/green. You press the button to link and this LED will turn green and the RC LED will also turn green. This LED has been on the Phantom series for a long time and was documented in early versions. With the P3, the documentation simply calls out the RC LED...
Take a look at about 46 seconds into this video for a example of the led in action flashing red/green while linking and will turn green on success:
                  

There is also a light under the plastic of the VPS, close to the optical sensor, towards the gimbal.  Flashes Red or amber and green.   I see it glowing through the plastic.    Anyone know anything regarding this light ?

All is working fine on your aircraft, read the manual about the lights under the Phantom's arms. Those are your indicator lights that you need to be aware of.

I believe bjwinspect is talking about this light.
It is not aircraft status led, neither rc link led.
