Just to know: wht do you mean when you say calibrating?
And it is not "absolutely" recommended to turn on the Mavic with anything attached to it.
It doesn't seem it is wrong and will break you drone, but it is not revcommneded.
Turning on the drone, the gimbal goes through a quick calibration but if you go into the app, there are some further gimbal calibrations you can do that seems more thorough.
Should I leave a filter on when I am performing these deeper calibrations since I leave my filters on at all times when I fly it.
In my case, My filters hit with the gimbal case when calibrating the gimbal at start-up. I think that IS a problem. But I don't know why they interfere with the gimbal structure.
