Does the Phantom 3 have waypoint capability built into it or do you have to add that as an extra feature? And does each image taken have the gps coordinates embedded into the meta data of the picture file for geotagging?

Waypoint capability will come when 3rd party developers create it.
Lots of demand so they should be on it quickly.
GPS data is included in the EXIF data for each image file.

The Exif data is hidden in the jpg file.
If you use Photoshop, you can see the exif data by clicking on File -> Info
Some other programs also display it.
Google may help you find out more.
