There used to be a way for my phantom 2 vision and my SJ1000 to set the return to home altitude and it stores it forever.  It was on the app loaded onto my macbook. I found the spot to change the setting on the dji pilot app for my phantom 3. However is resets back to default after you power off the drone. I have always had a higher return altitude so it would go over trees at least.

I have read and have the same problem and theres some threads about it and nobody from DJI in this forum have answered anything! they should a least tell us that its a bug un the app and should be solve in the next update

Do not understand it clearly. You mean the RTH altitude resets back to zero in pilot? Or reset to default value (20 if I remember correctly).
I've mentioned it's an UI bug and will be fixed in next app version.
