I have recently purchased a Phantom 4 Pro V2 and want to use the drone for research that requires me to program the drone to cover the entire study site.   I was wondering how can I create a flight plan using way points without flying the drone? Is there an application compatible with this drone that allows me to use way points, if so what application?

Yes, look for the DJI Pilot app or Litchi (DIJ one is free)

there's pix 4d capture, UgCD, and precisionhawk apps also

You haven't explained what you want to do.
If you just want to fly around the site and video as you go, Litchi is the app to look into.
Litchi is the go-to app for waypoint flying where you set up the mission and fly it later.

If you were wanting to carry out mapping of the site, you'd need one of the dedicated mappxing apps like DroneDeploy.

I was planning on using the drone to collect images and stitch them together and then use the images for vegetation classification. Within the app does it take pictures automatically to get full coverage of the study site?

Go to the DroneDeploy website to see what it can do.
It's a full mapping application for creating orthophotos and lots more.

That or Pix4D Capture (especially if you plan to use Pix for processing).
