That is one of my concerns (several websites searched):

You are a right. Tokyo and all major cities are big NFZs in Japan. So forget flying your drone there. There is actually an online map which shows the densely populated areas and NFZs in Japan. I follow it religiously. Now the biggest problem is that even though some areas are not shown as prohibited in that map, some parks have their own drone rules and I am often greeted by the
ドローン禁止 sign at the gate ("Drone prohibited").
However, there are many non-urban areas in the country where you can fly. Just avoid crowds as much as possible. Cheers!!
PS: The official permission is required for areas A,B,C shown in the illustration you shared. That's how you see drone shots of Tokyo and other major cities on YouTube. But I have heard that permission is difficult for non-natives and as an expat living in Japan, I have never tried to apply. I live in a semi-urban area and there are plenty of open spots to fly near the place I live.
