For settings I would have used the preset HD 1080p 29.97 and set the aspect to square pixels. Although the YouTune 1080p setting with square pixels would be fine as well. I think you will find a smaller filesize and therefore lower quality rendering using the YouTube setting.
Your 16:9 aspect ratio comes from the width being 1920 and the height being 1080, not the pixels being square or otherwise. 16 by 9 simply means that for every 16 pixels across, there are 9 pixels up and down. The smallest screen size you can have with a 16:9 aspect ratio is sixteen across and 9 up and down. 32 pixels by 18 pixels is also a 16:9 ratio, and so on. I believe if you use anything other than square pixels, you are stretching the video out to fill a space. You don't need to do this. The space is filled properly as the YouTube screen is already sized to fit 1920 pixels X 1080 pixels. The camera shoots with square pixels so changing that will only alter your original footage in some way.
