When I update the firmware do i have to update ALL the batteries too?

Yes you do... one at a time. On my P3 it only takes about 2 minutes each.

When I got to upgrade the firmware it tells me that I have the latest version? Is there a spot to upgrade just the batteries?

Don't worry, you will get a message saying “battery needs to upgrade” in overall status when the battery‘'s firmware is not up to date.
